I have a 2002 Santa Fe with a 2.7 liter. When I drive for about 15 to 20 minutes it starts to shutter, the tachometer jumps , will not accelerate. If I shut it off for about 10 to 20 minutes it will be alright then starts to shutter again. The last time I drove it I checked the codes & every cylinder has a misfire. Sometimes the check engine light would come on but then would turn off. I put the analyzer & would show no codes. I have replaced the camshaft & crankshaft sensors. I have also replaced the spark plugs & wires.

Does your vehicle have a timing belt or chains?
It sounds like either the timing is off
Or, the fuel system has an issue

    Don't know .. only guessing

I have replaced the timing belt also. I have double checked the timing belt & everything is lined up.
